scanning in lower resolution, but if you're using other software to downsample
afterwards then that isn't necessary.

Yes, better have more resolution at the beginning. In many cases I downsample
differently on different sections of parts. Eg. for Dobby's head
(http://www.ldraw.org/cgi-bin/ptdetail.cgi?f=parts/43745.dat) I first reduced
polygon count to a high value, then reduced again in all areas except important
areas: eyes and mouth.

Can your software read .SCN files? That is the native file format output by the
scanner; if you can read them then I can skip the STL translation.
Unfortunately no, the only serious 3D software I use is Meshlab, here are the
supported formats:
